I think I know the real answer to this but:

Picking up new bike on Saturday (going from Hornet 600 to CBR600RR3) and I
could send the garage a cover note and they would put a tax disk on it for
pick up on the Saturaday which will be the last day of September. Or, I
could not send them a cover note, pick up the bike on Saturday and tax it
first thing Monday morning, then in October, giving me an extra months tax.

I know what I should do, but what would the fountain of all knowledge here
    do?

I'd leave it. I left my R1 for 3 weeks without any problems.

I'd send them the cover note & get them to tax it from 1st October,
thus proving to plod that you weren't intending to keep riding it
un-taxed should you be stopped. Your paperwork from the dealer will
prove you'd only collected it that day, & it would be a right bastard
plod who'd give you anything other than a bollocking for that.

FFS, it's what, all of £5-6 worth of saved tax. Stop being a pikey, get the
bike taxed and just ride it.

Actually, I have need of your (or one of your tame colleagues) services
in a professional capacity. Expect a mail in a couple of days ..

You could do the latter, then (heaven forbid) bin it over the weekend
and invalidate your insewerance by not being taxed (not 100% that this
would invalidate it, just assuming as I can't be arsed to look it up)
