When fitting these is it customary to re-fit the little rubber boots
that were on the original hoses?

    I'm getting there, other wise.

Front offside caliper cleaned and stripped and refitted; front wheel's
back in; air filter [1,2] cleaned and replaced; handlebars refitted (a
job in itself) and one handlebar cover fitted, after about 6 attempts.

    [1] previously containing 5 wasps.
    [2] Accelerator pumps! Blimey.

Assuning you mean the ones that cover the ends of the connectors I reckon
it's your choice if they look naff then leave em off.
    It's not rocket science
Sounds like a productive job so far.
Of course you've thoroughly bled the brakes.

I was more concerned with the ones that go inside the frame clips,
but, as I can't get the banjo bolts through them, they've "solved" the
    problem themselves.

    Not a chance.

I have pad-free brake pads at the moment.
